A Microsoft engineer has confirmed that Windows 11 will allow to install Android apps from APK files, without using any Store app. Simply put, if the app is not in the Amazon App Store, you can download the APK file and install it. However, it is not yet known how the installation process of such apps will take place.
Of course, if there was a Google Play Store instead of the Amazon App Store in Windows 11, then the issue of supporting APK files would not be so acute. However, it will be Amazon's store that will be integrated into the Microsoft Store, which lacks many popular apps, including Snapchat and Apple Music.
Running unpublished Android apps solves this problem, but other issues arise. For example, Windows must now scan installed applications for potentially malicious code.
We hope that Microsoft will share more detailed information about the Windows Subsystem for Android in the near future.

More than a few apps that you can sideload require Google Play Services to be installed. Personally, I skip these apps. It is possible to sideload Google Play Services on Kindle Fires so I expect that to remain the case, just something to be aware of.
